In my initial post I stated what my OS was and asked my questions but seemed to get peculiar replies as well as accusations. MrPlow you explained everything I had been asking clearly and succinctly. Leaving the disk in an incosistant state will only cause further issues over time. If you do nothing else get the disk repaired, either by yourself or take it to an Apple store. Once back in OSX re-run Onyx and let it do it's thing. Once disk utility has finished running and completed the repair you cancel out and reboot into OSX normally. You're just booting from the disc so that Disk Utility (a copy of which is on every OSX DVD) can have a go at repairing the hard drive without having to try and run OSX at the same time.

So there are no concerns here about regressing the OS to an old version etc. This involves booting from your OSX disc and running Disk Utility to repair the disk.
